Here's a list of games I know being guilty of innovation:
Commander Keen
Wolfenstein
Duke Nukem 3D
Quake/Unreal (I'm not getting into that debate)
Delta force (or at least I know it was Delta-something)
Command and Conqer
Hitman
Thief
World of Warcraft (Never played the game in my life, my gf did and she liked it)
Oblivion
And probably a few more
Commander Keen
